On 13 September 1862 at age 45, Jonathan enlisted as a Captain in Co. D, 15th New Hampshire Infantry, to serve for nine months. This regimant was the first New Hampshire regiment raised in response to President Abraham Lincoln's call for men to serve nine months at the darkest time of the war. The entire unit was mustered out on 13 August 1863. Some of the nine-month-men re-enlisted immediately. Quite likely, Jonathan's health was such that he chose not to re-enlist.
